My company provides our schedules in the IATA format, but I keep my logbook in ICAO format. Currently, after I import my schedule, I have to manually change each leg/segment from IATA to ICAO. Can the airline schedule importer do this automatically?

No, at this time schedule importing and airline related info uses IATA.
